Deep in the heart of the Brazilian Amazon, researchers at the Federal University of Amazonas (UFAM) and the biotech startup AmazonZyme (Dra. Pamella Suely Santa Rosa Pimentel, Prof. Dr. Edson Junior do Carmo, Samanta Gabriela Souza da Silva, and Prof. Dr. Spartaco Astolfi-Filho) are tackling one of industrial biotechnology’s hardest challenges: turning Amazonian filamentous fungi (Penicillium citrinum, Aspergillus spp., Trichoderma spp.) and Amazonian Dark Earth (Terra Preta de Índio, TPI) metagenomic libraries into high-performance industrial enzyme cocktails for lignocellulosic second-generation (2G) ethanol, single-tank starch simultaneous saccharification and fermentation (SSF), and bioplastic depolymerization.
Yet as the founders documented in their 2019–2026 UFAM papers, wet-lab bioprospecting hits three recurring computational bottlenecks:
- The Twilight-Zone Homology Wall: When sequencing fosmid clones from Terra Preta de Índio (such as Clone
Fos4/Ade1, crystallized as PDB8V16), sequence identity to known PDB structures drops to 33%, causing standardHARPIA + BLASTXpipelines to miss distant 3D catalytic triads or suffer functional dropouts (like theFosXilxylanase clones). - Bioreactor pH & Solubility Mismatches: Combining Bacillus $\alpha$-amylases (
pH 6.0–6.5,90 °C), Aspergillus glucoamylases (pH 4.0–4.5), and Penicillium citrinumLMI01cellulase/xylanase cocktails (UFAM2, operating atpH 4.8, 50 °C) requires enzymes whose isoelectric point (pI) and hydropathy (GRAVY) prevent electrostatic precipitation or E. coli inclusion bodies (which hit TPI cloneFosAmy5/Max104at37 °C). - Coiled-Coil False Positives in Vector Search: Unfiltered sequence-embedding searches frequently match repetitive $\alpha$-helical rods rather than compact, folded $(\beta/\alpha)_8$ TIM-barrel or $\alpha/\beta$-hydrolase catalytic cores.
Today, we are releasing a standalone open-source proof-of-concept application—github.com/jonatas/amazonzyme_poc—powered entirely by PostgreSQL 18 and pg_bio. Across 615 indexed enzymes from AmazonZyme’s six core organism groups and 169 verified globular discovery edges, our pipeline reproduces the exact molecular weights (kDa), pI, GRAVY, and tryptic LC-MS/MS fragmentation spectra from the founders’ publications inside SQL—and uncovers a breathtaking 0.39 Å 3D Core RMSD (0.944 TM-score) acid-shifted xylanase ortholog (B1B533 $\to$ C5J411) alongside a 0.20 Å RMSD (0.999 TM-score) Penicillium–Talaromyces lock (P56588 $\to$ Q9P8J1) and a twilight-zone 1.83 Å RMSD (0.896 TM-score) Acidobacteriota structural homolog of Terra Preta de Índio esterase Ade1 (A0A8E4UR43 $\to$ A0A5B9EAP1)!
1. Validating the Founders’ Published Wet-Lab Benchmarks & Tryptic LC-MS/MS Spectra in SQL
Before hunting for new enzymes in the dark proteome, we first asked a foundational question: Can pg_bio’s native Rust SQL functions reproduce the exact biophysical numbers reported across Dra. Pamella Pimentel’s PhD thesis (UFAM, 2019), Prof. Edson do Carmo’s glucoamylase & TPI studies, and Batalha Jr. et al.’s 2026 Terra Preta de Índio metagenomic paper?
Running validate_proteomics_and_papers.py executes molecular_weight(), isoelectric_point(), gravy_score(), and sequence_entropy() directly on the canonical sequences in PostgreSQL:

Even more exciting: using parse_pdb_file('8V16_chainA.pdb') and z_order_encode(x, y, z), PostgreSQL indexes all 2,043 heavy atoms of the Terra Preta de Índio Ade1 crystal structure (8V16) and automatically extracts the 3D catalytic triad (Ser94–Asp217–His245) in < 5 ms—confirming a 2.70 Å His245–Asp217 hydrogen-bond lock and a 2.97 Å Ser94–His245 nucleophilic attack geometry with zero steric clashes (is_steric_clash = false)!
And when characterizing crude fungal secretomes (UFAM1/UFAM2) by LC-MS/MS, pg_bio’s generate_decoy_sequence(peptide, 'reverse') implements Elias & Gygi (2007) tryptic pseudo-reversal—reversing the internal amino acid core while pinning the C-terminal K/R cleavage site so that both target and decoy peptides share the exact same precursor mass, $y_1$ ion, and $b_{n-1}$ ion:

2. The 3D Globular Discovery Swarm Across AmazonZyme’s 8 Organism Scenarios
Why do naive protein vector searches often return fibrous coiled-coils (0 / N core hits in PyMOL) instead of soluble industrial enzymes? Because an extended 300-residue $\alpha$-helix has high local tri-peptide regularity (Ala-Glu-Leu repeats) but a massive radius of gyration ($R_g > 60\text{ \AA}$).
In amazonzyme_swarm.py, we coupled pg_bio’s hybrid operator (<~>) with a strict 3D AlphaFold Globular Compactness Gate grounded in Flory’s polymer scaling law for folded globular domains ($R_g^{\text{ideal}} \approx 2.25 \cdot N^{0.38}\text{ \AA}$):
- Compactness Ratio Gate: $R_g / R_g^{\text{ideal}} \le 1.45$
- Principal-Axis Elongation Gate: $\sqrt{\lambda_1 / \lambda_2} \le 3.0$
- Crystal-Grade Folding Confidence: $\text{Mean pLDDT} \ge 81.5$
- Anti-Clone Taxonomic Deduplication: $\text{Cosine Distance} \ge 0.025$ (eliminating redundant strain re-sequencing alleles so every edge represents a genuine evolutionary leap).

4. Deep Dive: How Aspergillus niger (C5J411) Tuned a Penicillium citrinum (B1B533) 35 kDa TIM Barrel for Acidic Bioreactors
Why is the comparison between B1B533 (Penicillium citrinum LMI01 benchmark) and C5J411 (Aspergillus niger) so valuable for AmazonZyme’s UFAM2 lignocellulosic cocktail?
In Dra. Pamella Pimentel’s thesis, the UFAM2 cocktail blends secreted enzymes from Penicillium citrinum LMI01 (whose signature SDS-PAGE band sits right at ~35 kDa, matching B1B533’s 35.25 kDa) with Trichoderma reesei and Aspergillus sp. LMI03 to hydrolyze pretreated sugarcane bagasse at pH 4.8 and 50 °C. However, native B1B533 has a slightly basic theoretical isoelectric point (pI = 7.96), meaning that as reactor pH drops toward the acidic regime (pH 4.2–4.8) favored by Aspergillus glucoamylases and fungal β-glucosidases, its net surface charge crosses neutrality during secretion/formulation.
Look at the side-by-side biochemical & 3D structural profile of B1B533 vs. C5J411:

6. The Horizon: Future Research Ideas for AmazonZyme & Industrial Biocatalysis
What happens when we synthesize these discoveries into a concrete roadmap for AmazonZyme’s wet-lab fermentations at UFAM?
The Bait (B1B533, the 35.25 kDa GH10 endo-1,4-$\beta$-xylanase from *Penicillium citrinum LMI01) can efficiently hydrolyze hemicellulose xylan backbones in sugarcane bagasse (BPC), but faces electrostatic neutrality and reduced colloidal stability (pI = 7.96) when co-formulated in strongly acidic (pH 4.0–4.8) multi-enzyme reactors alongside Aspergillus glucoamylases (pI = 4.38) and acid $\alpha$-amylases (pI = 4.35), whereas our new Discovery (C5J411 from Aspergillus niger, along with Q9P8J1 from Talaromyces purpureogenus) locks into the exact same 327-residue $(\beta/\alpha)_8$ TIM-barrel geometry (0.39 Å Core RMSD, 0.944 TM-score) with five outer-helix carboxylate substitutions that shift its isoelectric point to pI = 6.44, making it perfect for engineering next-generation acid-stable UFAM3 lignocellulosic and single-tank starch-cellulosic SSF cocktails.*
Here are three immediately actionable wet-lab and bioengineering pipelines enabled by github.com/jonatas/amazonzyme_poc:
- Surface-Charge Grafting (
pI 7.96 → 6.44) on Penicillium citrinumLMI01Xylanase: BecauseB1B533(P. citrinum) andC5J411(A. niger) share 86.9% sequence identity and a0.39 Å3D core lock across all 327 residues, protein engineers at AmazonZyme can introduce the five outer-helix acidic substitutions (N134E,N275E/N278E,G312D,N321D) directly intoLMI01xylanase—or co-express Talaromyces purpureogenusQ9P8J1(0.20 ÅRMSD,0.999TM-score)—to eliminate isoelectric precipitation across the entirepH 4.0–6.0range of simultaneous saccharification and fermentation (SSF). - Rescuing Terra Preta de Índio Inclusion Bodies (
FosAmy5/Max104) & Twilight-Zone Esterases (Ade1$\to$A0A5B9EAP1): In Batalha Jr., Carmo, Astolfi-Filho et al. (2026), TPI $\alpha$-amylase cloneFosAmy5(A0ABW4BNN5,62.45 kDa,GRAVY = -0.397) formed insoluble inclusion bodies in E. coli at37 °C, while carboxylesteraseAde1(A0A8E4UR43, PDB8V16,29.31 kDa) had only 33% identity to known PDB structures. Screening candidate ORFs in PostgreSQL withgravy_score(),isoelectric_point(), and our 3D Globular Compactness Gate ($R_g / R_g^{\text{ideal}} \le 1.45$) before cloning—and pairingAde1with its newly discovered acidophilic soil Acidobacteriota homologA0A5B9EAP1(Terriglobus albidus,1.83 ÅRMSD /0.896TM-score) for polyester/bioplastic oligomer hydrolysis—turns months of blind fosmid screening into a millisecond SQL query. - In-Database LC-MS/MS Secretome Quality Control for
UFAM1&UFAM2Batches: Instead of exporting mass-spectrometry.mgffiles to external desktop pipelines, fermentation engineers can runmatch_spectrum_ions()andgenerate_decoy_sequence(seq, 'reverse')directly inside PostgreSQL to quantify the exact abundance of P. citrinum35.25 kDaxylanase (B1B533), T. reeseiCBH2(P07987), and A. awamori glucoamylase (P69327) in every production batch with automatic target-decoy FDR control.
